Right before this sentence, the priest and Henry was talking about the war, and the sickness brought by the war, and after that Henry said that he had been talking about the same topic just before he was hurt, which we can know from the book that they were talking about the causes of the war. So it is hard to decide whether “it” refers to the cause of the war, or the war itself, or maybe the consequence caused by the war. In my own opinion, “it” should refer to something between the cause of the war and the essence of the war. Let’s see the story just after these two sentences, they were talking about the officers, how bellicose people drove those who were not to the terrible warfare, these are pertinent with the cause of the war, and the priest said that he could feel it, which Henry didn’t really understand. So it might be something elusive and confusing, or things that people tend to ignore. The priest, whom I think in the whole book serve as a sober person, so it is reasonable that he said he could feel a little, the essences of the war.

It can be the willing of ending the war: the priest said he himself know about it a little, and the soldier know nothing about it. This is because that the soldier--even not in charge of killing the enemy-- fights at the front line; and the priest, even though he is a priest, he works in the army and is treated as people fights for the country, thus these two sides neither experienced the worst side of the war, and this cause the priest think that neither of these two people knows the importance of ending the war totally.

Another possibility is that it refers to the belief, the priest think henry has no idea about the importance of the believe, and himself say that he have little knowledge about it due to modest.
